  The square and rectangle shaped things may be Druse. Druse are formed by calcium oxalate and other crystals. These may protect the onion bulb from herbivorage. (See the link at the bottom of this page - Druse.)

    Nice photos! Do you have any idea what those things that look like crystals are? There appear to be ~one per cell. The only thing I've been able to find on the Internet is a reference to calcium oxalate, which is presumably an evolutionary adaptation to prevent being eaten.
